I am running WebMO 9. The ability to specify the CPU% seems not to be present in this version. Have you changed the way multiple jobs can be run at the same time?

Yes! WebMO 9 has been updated to deal more efficiently with multicore/multiprocessor systems. The total number of CPU cores on your system can be specified in the 'System Manager' (or in the case of remote servers, when adding the remote server).
WebMO will then schedule an appropriate number a corresponding number of jobs for those CPU cores. (If you wish to reserve one core for webserver usage, etc. simply specify one fewer in the System Manager).
WebMO Pro can also now handle parallel jobs in a similar manner. WebMO Enterprise can still run parallel jobs via the PBS queuing system.

Does this mean that if we are only running one CPU, we cannot run multiple jobs simultaneously? We have WebMO 13 Pro.

As of a few version back, we changed this Webmo such that you can specify a number of CPUs, as this is consistent with modern multi-core systems. You can always lie to Webmo and specify 2+ CPUs in the system manager to allow multiple simultaneous jobs.
