Is the scratch directory for a remote server located on the server running WebMO Pro or the remote server? I've been looking through the code and haven't been able to figure it out. This is of concern because the remote server has lots of free space, whereas the WebMO server does not.

The scratch directory for the remote server is located the remote server. When the job is complete, the relevant output files are then copied back onto the webserver.
