In run_gaussian.cgi, g98root is set to g94root. Should it be gaussianRoot instead? It doesn't seem to affect the operation of the program.

Yes, you are correct; the environmental variables g94root/g98root should be set to the perl variable $gaussianRoot. Luckily, this does not seem to effect the operation either of WebMO or Gaussian.
